Sequence is nearly identical to that of the other U3-like snoRNA, snR45-U13/U3 on chromosome 3.
The homologue from Naematelia encephala (URS0000D98D81_71784 ) is assigned by Rfam as the small nucleolar RNA U3 (Rfam RF00012).
Orthologue of yeast U3a or U3b, snR17a or snR17b, human SNORD3@.
In Tremellomycetes the conserved 5’ stemloop comprising
boxes A'/A
appears to be shorter than in baker’s yeast, although in Cryptococcus species a similarlly sized 5’ stemloop can be formed (see also U3 or snR45).In a number of Tremellomycetes, like in in baker’s yeast, an intron separates the conserved
A' box
from the downstream section withA-box
-like elements.U3 sequences in the 5’ 70 nt leader have predicted targets in 18S rRNA: tgatcctg[cc]agtagtc, like in S. cerevisiae (18S target 1a, and target 1b) where they are part of a pseudo-knot (for an overview see [Marmier-Gourrier-2011]). In baker’s yeast another 18S rRNA target, aggaa, and interaction sites in the ETS1, ggatttggtgg and Tcaaagagtg, have been described. Different ETS1 sequences might mediate comparable basepairing with U3 in Cryptococcus: gtggaaggtg and gtgaggaagaa. In contrast, the interaction with 18S rRNA sequence aggaa seems not well-supported because of reduced complementarity within the
box A
U3-element in Cryptococcus. Whether these interactions occur in more distant Tremellomycetes is not obvious.In baker’s yeast, apart from U3, snoRNAs snR4 and snR45 contain a leader sequence with base-pairing functionality; these snoRNAs guide the conserved acetylase Kre33/NAT10 to two different cytosines in 18S rRNA, while Kre33/NAT10 also modify a group of tRNAs [Sharma-2017].
All above U3 interaction sites in 18S rRNA differ from those for snR4 or snR45 around the acetylated C residues.
If the same C-residue targeted by snR45 in baker’s yeast is acetylated in Cryptococcus, functions of U3 and snR45 might be mixed in Tremellomycetes (see snR45-U13_U3a).
