Putative targets are uncertain given that only a short stretch of complimentarity can be expected while the conservation of the snoRNA guide is not reflected in that of the putative target sites in many of the checked species (Tremellomycetes).

No obvious complimentary methylation sites can be found for the guide in snRcnag12093. What are the other RNAs for this snoRNA to interact with? Would putative associations be consistent with the degree of its conservation and that of the guide sequence? Putative targets were searched for with urryRgyyuuyurguugr, composed from ambiguous nucleotides. This yielded a list of loci with complementarity of 14 nt or longer to the methylation guide of snR12093.
The tentative target of snRcnag12093 in 5S rRNA only supports 9 base-pairs and seems not sufficiently conserved (e.g. in Tremella or Vanrija) to suggest that this interaction is kept during evolution.

Target for snR12093 is only present in Cryptococcus ITS2 (shown in pre-rRNA with conserved 5.8S and 25S rRNA flanks; the secondary structure fits the ‘ring-pin’ model [Coleman-2015, Burlacu-2017]).

Retaining the first intron in L30e in H99 (and JEC21) could be controlled by snRcnag12093 base-pairing upstream of the branchpoint (CTGA).
Other intron interactions, with the 3’ splice sites in CNF00560, CNAG_05919 or CNB05690, CNAG_04090, could have an effect on intron skipping as well.A possible effect of the snoRNA on splicing in JEC21 or H99 is also suggested by base-pairing quite close to 5’ splice sites in the case of CNM01110, CNAG_06104, CNL06520, CNAG_04963, CNL04310, CNAG_07641?, or CNN00150, CNAG_06259.
